There was 2 things we had to do.

Pick up the roof as far as you can roll towels up and stick under the back of the roof to hold it use a pick and you can reach in the hole and pry the latch over towards the passenger side if memory serves me.
If you look straight down the side of the rear quarter panel you will see the hinge ram mechanism for the roof.
They have a tendency to bind and sometimes need replacement.

997 roof opens and closes fine but when i close it the bit of roof near the side window by the middle section of the 3 rubbers fig 5 as per above does not sit properly into the rubber seal.
This is where some of the microswitches are locate once you have located a microswitch or hall sensor check it for damage and repair as necessary.

A single motor connects to two cables and drives a leveraged gear mechanism that raises the rear of the roof then raises the rear convertible lid and then folds and tucks the top away.
When your roof is not opening or closing correctly then one or more of the components in the mechanism are probably worn out or damaged.
Whats happening is the cables are getting stuck and causing them to bind which is why your having that problem.
Its a pain in.
2006 350z roadster convertible top goes back fully and stops on last stage.

If you were to look at the motor and the metal tubing that the cables run through you would see that they bend and are a very tight fit.
