As each row of shingles is laid a step flashing is installed over the shingle next to the wall. For a chimney they are bent at a 90 degree angle to attach to both the roofing material and the brick chimney. Part of the flashing turns up on the wall and the other portion gets covered by the next row of shingles. Plug pinholes with roofing cement and patch holes up to about 3 4 inch in diameter with a patch from the same material as the flashing.
